Hersonissos has a rich history dating back to the Minoan period. Traces of early settlements can be found around the Kastri Hill area. During the Hellenistic era, it served as the port for the city of Lyttos. In Roman times, Hersonissos prospered and had a theater, although it no longer exists. In the early Christian period, a basilica was constructed on Kastri Hill.
During the Turkish occupation, Hersonissos played a vital role in supplying Cretan rebels and later became a hub for exporting local products, including oil and carob.
